No, it would seem Nintendo has just not updated the app to fit with the new games. According to a post on the official Pokemon website, “Pokémon Bank will work perfectly with Pokémon X and Pokémon Y even without an update*.

The * at the end of the sentence is where the good news lies. Why?

Because it means that Nintendo knows that Pokemon bank can work with X and Y, but more-so that they will update pokemon bank once again to ensure players can transfer their old pokemon into a new generation.

What is Pokemon Bank?

Pokémon Bank is an application for the 3DS that can be downloaded from the Nintendo eShop. It allows you to deposit, store and manage up to 3,000 Pokémon online.

It costs $5 a year to download so it adds up if you are buying 30+ games every year, but it is well worth it! You can also store your boxes in pokemon bank meaning that when trading with friends or participating in global missions they won’t get lost. This is especially useful because there appears to be no limit on how many boxes you can have.

How to use Pokemon Bank?

Pokemon bank can be downloaded on your 3DS console and is free for the first 30 days (after that it costs $5 a year). Next you need to open up pokemon X or Y, select Mystery Gift and then Receive Gift. Select this option and click yes. Pokemon bank will now be available on your main menu!

From there you can deposit pokemon into your Pokebank, manage them (you can store 50 of one type of pokemon in each section of your bag), as well as transfer pokemon from previous games such as Black & White and Diamond/Pearl/Platinum!

Pokémon Bank was a paid service for Nintendo 3DS that allowed players to store their Pokémon online. The storage system worked very well and there were various ways to get the most out of it, such as transferring your rare pokemon to Y version or using multiple bank accounts.

The service ended on February 28th, 2017 and any existing accounts will no longer be available after January 20th, 2018. Because of this, we must take precautions with our wallets and save data before time runs out.​

If you didn’t know about terminating of the service: do not worry! You can still keep all your Pokemon even if you don’t do anything. Your account is safe until January 20th, 2018 when the termination starts (and an automatic transfer of all Pokémon to the new service, Poké Transporter, will take place).

Pokémon Bank will remain operational, but Nintendo’s 3DS titles require the older service. Pokémon Home therefore offers a way to access both games and data from previous versions of records in one place on your phone or tablet via an app downloadable directly from the Google Play Store for Android-powered devices; Apple’s App store if you’re using iOS.-NYTimes

Pokémon Bank doesn’t seem to be available on Nintendo’s eShop, so my guess is that it will stop working when the service does. It seems that for now you can still use Pokémon Bank after 2019, but I would recommend not to store your Pokémon in it anymore in any case. We’ll see what the future brings!
